Sorry, I still don't follow. Do you mean that ntpdate modifies
/etc/localtime? In what way does it do this?
If we were to make localtime non-disk-backed, you would lose changes (such
as new timezone choice) on reboot. Is that what you want? There is already
a way of customizing the timezone post-deployment - in the sugar control
panel.
