Comment:

 My guess would be different due to the presence of #11759: a lack of
 /bootpart will definitely cause issues such as this one. I suspect these
 may be the same issue.

 From a system that exhibits this problem it would be interesting to have
 captured:
  * dmesg output
  * the contents of /etc/adjtime
  * the contents of /proc/mounts
  * the contents of /proc/device-tree/chosen/bootpath
  * the contents of /proc/device-tree/banner-name
