 One way to automate (3) to some extent would be to copy-nand the base .img
 onto NAND, boot the OS from USB, mount the NAND, run a script to perform
 the shallow copy on the mounted NAND, then use nanddump to create the
 final .img .  It could then be signed at the same time.
