Given a proper SE Linux setup, 'run it as root' shouldn't affect anything
at all. There have been secure Linux boxes with public root logins.
FIFO and RR scheduling policy is dangerous only in combination with the
ability to run at start-up. This is a machine that can be freely power
cycled to get rid of stuck real-time processes. That won't happen often
because users will reject such buggy/evil programs.
